After fighting with this thing for hours, INCLUDING using the forum search several times, I'm now finally stuck. I downloaded 4.0.1, installed, got the updater, changed false to true, found a workaround for "md3sum not found", and now...the (text) updater runs, downloads a bunch of stuff, updates a bunch of stuff, there are a couple failure messages along the way, completes, and then I try to enter the server and it says my version is not correct. I don't know what to do. Please don't just tell me to search - if there's an obvious link and I missed it feel free to berate me but at least give me the link. If I could have found the solution by searching the forums it'd already be fixed.

Actually - there's one more thing I'm trying. Maybe it'll work.

I guess you already tried to run the updater with the CheckIntegrity option. In windows do this by executing "c:\program files\planeshift steel blue\psupdater.exe CheckIntegrity" in a command prompt or the run command from the start menu.
In linux do a "/opt/Planeshift/psupdater CheckIntegrity". Just note that CheckIntegrity is case sensitive.
