Can I use the updater

I am not sure whether I can/should use the updater or not.  I didn't think so but when I logged in it said to update.  Do is the updater safe and should I use it?

Just a note, I tried to use the updater, and it changed some of my settings to the default, however, it did update one or two files (one being the credit which hasn't been updated from the 0.3.018 version)....
